Get admission tickets in advance. Try to be there at 9:30am to avoid line ups. Do not miss straw hat cafe. It opens at 11am, be the first group there as the cafe fills up fast.

It is pretty cheap to get in and fun to see if you have nothing to do...I think it's free on specific days. A very cool park that is not as crowded as Yoyogi, which is not far from it.
On a Sunday, swing through and see the Dancing Elvises (Elvi?) and wander down towards the Harajuku entrance from some Harajuku girls. Good Okonomiyaki from street vendors, too!
No cool dude would seriously hang out/ shop here. It's Cat Street and the surrounding backstreets way down Takeshita and over the main road (Meiji Dori) under the unmistakable Harajuku arch you want.
Even if you don't buy anything, just explore this amazing toyshop. One of my favourite shops in the world!
Ameyoko Market - tucked under the tracks of the Yamanote line between Ueno Station and Okachimachi station
It is the outer of two large entrance gates to the Sensō-ji in Asakusa. The gate, with its big red lantern and 2 statues of God of Thunder and God of Wind, is popular with tourists.
Gadgets, manga and "maid cafes". All quite overwhelming. Super Potato particularly recommended for retro gaming fans.

This place is insane! It's an intersection on steroids that provides tons of amusement just watching the clockwork type interchanges of people, cars, and trucks.
Nice View to the rainbow bridge, have time to get meals, try to get the set along the bridge side, very nice view especially in the evening with illuminating lights.
The food stalls around the temple in Asakusa provide for some fun and affordable snacking of items you won't find abroad. Don't stop at the McDonalds, but keep going and eat something local :)

The Meguro Sky Garden is built on top of a highway junction in Meguro ward. Is it one of those silly airy-fairy Japanese ideas that ends up being a white elephant? Possibly! But it's also unique.
Go in the evening during the golden hour and watch the sunset. Then wait for the sky to turn dark and the city ligjts to light up. That way, you get to see 2different sights with one ticket.
One of the best arcades in Akiba if you’re big into rhythm games. As of June 2013, they have several DDR, IIDX, Sound Voltex Booth 2, Reflect Beat, Jubeat, Taiko no Tatsujin, Pop n Music machines.
Great view of the Sensouji temple and the Sky Tree at the same time from the 8th floor of this building. And it is free!
Also has a small, relaxing cafe space which is very quiet when there is no exhibit on.
